Bioinformatic investigation and prediction of gene regulatory elements in pathogenic fungi

Understanding and modeling of gene regulation in fungi requires knowledge about transcription factors (TFs) and transcription factor binding sites (TFBS). The increasing number of sequenced genomes and the huge amount of gene expression data together with the availability of computational methods allow to predict TFs and TFBS.

In our research group, we surveyed the current knowledge about TFs in fungi and developed novel computational tools for TFBS prediction. Currently, we are establishing a database “FunTF” by using knowledge from literature about TFs and TFBS of pathogenic fungi. We reviewed methods of gene regulatory network reconstruction and developed novel bioinformatic tools for that task.

Within this project, our novel methods for TFBS prediction will be applied and improved by integration of the experimental findings stored in our database FunTF. A novel tool that integrates the RNA-seq data with the FunTF knowledge should be created to allow reverse engineering of the regulatory networks. RNA-seq from the fungal data should be exploited to refine the understanding of the organization of regulatory elements. These elements will be studied and modeled in pathogenic fungi, in particular Aspergillus fumigatus and Candida albicans as well as the dermatophytes Arthroderma benhamiae und Trichophyton verrucosum. Special emphasis will be placed on the regulation of secondary metabolite gene clusters, which are in the research focus of the Hans Knöll Institute.

We expect:
-       a Master’s degree (or equivalent) in Natural or Life Sciences. Research at ILRS is centred around “Microbial and Biomolecular Interactions”. Candidates about to earn their degree are welcome to apply.

Impact of microbial melanin on apoptosis of human host cells

Host cell death is a critical component in innate immunity and often determines the progression and outcome of an infection. The opportunistic human pathogen Aspergillus fumigatus can either induce or inhibit host cell apoptosis dependent on its distinct morphological form and thereby manipulate the immune response. In a recent study, we showed that infection of alveolar macrophages (MH-S) with A. fumigatus conidia restrains apoptosis induced via the intrinsic and extrinsic pathway. We were able to demonstrate for the first time that the fungal melanin is the primary cause of the above host apoptosis inhibition (Cell Microbiol. 2011, 13(8): 1130-48). The dark-coloured pigment melanin is represented by different chemical types and found in many different species – from humans to microbes. It is well known that melanin protects these organisms e.g. against the damaging effects of UV radiation. However, in A. fumigatus it was shown that the DHN melanin present in this species pr
 events apoptosis of different host immune effector cells to a certain extent. Aim of this project is to understand the underlying molecular mechanisms of the inhibiting effects of melanin on apoptosis and also to investigate in a comparative study whether this is true for other melanin-containing pathogens.

Micronutrient acquisition during fungal infections

Candida albicans and C. glabrata are two of the most important fungal pathogens of humans. They normally exist as harmless commensals on mucosal surfaces, for example in the gut of a healthy host. Only under certain predisposing conditions, they can become pathogenic, leading to severe superficial or even life-threatening systemic diseases. The processes which trigger the transition from the commensal stage to infection are not clear. However, it is known that the normal microbial flora and the host defence are normally sufficient to keep the fungus in its commensal stage. The host employs a whole armamentarium of antifungal activities: in addition to the innate and adaptive parts of the immune system, the host is able to severely restrict the availability and accessibility of nutrients in a process called 'nutritional immunity'. First and foremost, the pathogen's access to micronutrients like iron or zinc is shut off.
As successful pathogens, C. albicans and C. glabrata must have ways to circumvent this host defense mechanism and acquire micronutrients in vivo. This project will help to elucidate the strategies by which the fungi are able to acquire these micronutrients during infection, using molecular, cellular and systems biology approaches.
